If you go back to save 1 where you've already killed Mom, you can still unlock things even with mods enabled. If you start a new save on slot 2 and enable mods, unlocks will be prevented on that save. If you then start a new save on slot 3 you'll have to disable mods there until you've killed Mom on save 3. However, when you start a new save on slot 2, you'll have to disable all mods/console on save 2 to unlock things on save 2, then you can enable them again after killing Mom.
